シュレッダーが率いる犯罪組織を倒したが、住居である下水道を失ってしまったミュータント化したカメのチーム“タートルズ”と彼らの師匠のネズミであるスプリンターは、友人になったTVリポーター・エイプリルの家に間借りさせてもらう。そんなエイプリルが化学廃棄物の処理について疑念を抱いた大企業から、シュレッダーたちは廃棄物を盗み出す。やがて“タートルズ”は、新たに生まれた怪物たちなどシュレッダーの一味と戦う。
